SMILES

Bismillahirahmanirahim....

Alhamdulillah..today we learn about SMILES...dont be surprised with the title..we didnt learn how to smile but it is Simplified Molecular Input Line Entry System (SMILES). It is a specification in form of a line notation for describing the structure of chemical molecules using short ASCII strings. SMILES strings can be imported by most molecule editors for conversion back into two-dimensional drawings or three-dimensional models of the molecules. We are using ACD Chemsketch to complete our assignment.The term SMILES refers to a line notation for encoding molecular structures and specific instances should strictly be called SMILES strings. However, the term SMILES is also commonly used to refer to both a single SMILES string and a number of SMILES strings; the exact meaning is usually apparent from the context. There are four pages of molecular structures that we need to sketch. Let us take a look our work.

Protein Data Bank (PDB)





 Assalamualaikum...

Our assignment for today's lecture is about drawing protein structure.For your information, there are four protein structure namely primary,secondary,tertiary and quatenary structure. We are given task to draw these structure:

1. ClpP


ClpP is ATP-dependent Clp Protease Proteolytic subunits is an enzyme that in humans is encoded by the ClpP genes.It is found in mitochondria and is widely distributed bacteria species.In several bacteria ,such as E.coli,protein tagged with the SsrA peptide(ANDENYALAA) encoded by tMRNA digested by Clp Protease.The protein encoded by this gene belongs to the peptide family S14 and hydrolyzes protein into small peptide in the presence of ATP and magnesium.The protein is transported into mitochondrial matrix and associated with inner mitochondria membrane.




2. DegP


The DegP (HtrA) protein, essential for the survival of Escherichia coli cells at elevated temperatures with homologues found in almost all organisms uniquely has both functions. Here we report a mechanism for DegP to activate both functions via formation of large cage-like 12- and 24-mers after binding to substrate proteins. Cryo-electron microscopic and biochemical studies revealed that both oligomers are consistently assembled by blocks of DegP trimers, via pairwise PDZ1PDZ2 interactions between neighboring trimers. Such interactions simultaneously eliminate the inhibitory effects of the PDZ2 domain. Additionally, both DegP oligomers were also observed in extracts of E. coli cells, strongly implicating their physiological importance.
 

3. Thermolysin


Thermolysin is a proteolytic enzyme obtained from the bacterium Bacillus thermoproteolyticus, which hydrolyses the N-terminal amide bonds of hydrophobic amino acid residues in proteins. It is used in studies of protein structure. It has a molecular weight of about 37,500 and contains zinc and calcium in its active configuration.



4. Trypsin



Trypsin is part of the digestive system and degrades proteins, making it an enzyme known as a protease. It is initially formed as a larger, inactive molecule in the pancreas and is transported to the small intestine, where it is activated to digest food molecules. This protease is also a regulator of many other digestive proteases. A lack of its production in the pancreas is a component of the disorder cystic fibrosis.

CHEMISTRY SKETCH is AWESOMEEE!!!



Today's assignment is chemistry sketch. It's fun though it gonna freak us out with the drawing challenge. Let us introduce a little bit about chem sketch. We use ACD/ChemSketch for this task. Let's have a look how it's look like...tadaa....

ACD/ChemBasic allows us to customize ACD/Labs software for your own purposes, to automate routine tasks, or to interface your own programs with ACD/Labs software.
There are five tasks that we have to sketch namely drawing of the energy reaction diagram, drawing different kind of orbital, drawing vacuum distillation apparatus, drawing two chain DNA strand, and last but not least drawing lipids and micelles.

OUR FIRST TOUCHassalamualaikum...hi!!we are three melodies which consisting of three cheerful members. Actually, this is our first task in computers in science subject. We're so excited and delighted with this task. Do enjoy reading our blog and feel free to leave your comments.:)))) Without further a due, let us introduce ourselves first. The eldest in our group is a beautiful slim girl named Syazwani Farhan bt Mohd Daud.



Waniey is a simple and easy-going girl.Was born on 3rd May 1992 at Kelantan .She has a big family as she have 9 siblings and already had a handsome nephew and cute nieces at her age.Living in a big family makes her life full of cheer and happiness.Love to surf internet as facebook,reading blog,and watching beneficial video from youtube had become her daily routine.Love sleeping too..wink2.At once,she was dreaming to become an anaesthesiologist but that ambition had become a history because of many challenges in her life.At last,she successfully pursuing her degree in Bachelor of Biotechnology and already become a 1st year students in the knowledge of Garden and Virtue,IIUM ,Kuantan Campus.Hopefully,she'll become a good person in both worlds.





The second eldest member in our group is  tall and cute, Noor Hanani Ishmah bt Badrul Hisham
  The pretty name which is given by her lovely mom and dad is Noor Hanani Ishmah means my lover which is protected. She was born on 21st May 1992 in Maran, Pahang Darul Makmur. Staying in Pahang for already 20 years. She belongs to family with four members. She is the second member in her family. In fact, Hanani is the only daughter in her family. Starting her school in SJK (c) Maran for three years followed by SK Seri Keramat until finishing her UPSR. She took her PMR exam in SMK Seri Jengka and continued her study in a baording school SBPI Pekan. Recently, she is inIUM Kuantan Campus taking Bachelor of Biotechnology. Hoping that this garden of knowledge and virtue will embark a new leaf for her to succeed fil dunia wal akhirat..insyaAllah...=)))))


Last but not least..the youngest one with beautiful name like the owner, Nurfatini bt Muhammad 



Now we have comes to the last person.As she is the youngest in this group she'll gives a simple intro about herself.She is a person who live in a huge family.For your information,she had a twelve of siblings and she is the third member.life with the many of little brothers and sister make her character like a kid.Her name is Nurfatini binti Muhammad.She was born on 4th June 1992.Her trademark in her life is  ~ i love my family~
